Shinji chose to make the world back to the way it was before, which may mean that the dead are dead and the living are living, and it looked apococlyptic because of the 3rd impact. Well, that is at least my interpratation of what happened, so I may not be right. The ending is highly ambigous anyway. By the way, I saw it in Japanese with subs, so things may differ from the English version.Also, because of the instrumentality, everybody was destroyed, but the viewers aren't-

As the whole shebang was the third impact, when Rei came into contact with Adam, since Rei is an angel. So the world is pretty much muddled up and Rei gave Shinji her power to do anything. (As Eva-01 became 'the equivalent to God.')
